Raja Ampat rewards a longer trip — usually 6D5N or more — with richer reefs and far fewer boats, at a higher access cost and a different season.
Indonesian phinisi work both archipelagos, and the same hull that runs Komodo in August is often in Raja Ampat in December. They are not interchangeable trips, and the difference is mostly geography rather than boat.

Why Komodo first?
Three reasons, all practical. It fits a short holiday, so you can test whether you actually enjoy liveaboard life before committing a week and a long-haul connection to it. The access is one short domestic flight from Bali, which most travellers are passing through anyway. And Komodo delivers a genuinely unique headline — there is no substitute for a ranger walking you toward a three-metre monitor lizard.
Raja Ampat is the better reef and the quieter sea. It is also two travel days from most starting points and rarely worth it under five nights. Sailing it first tends to make Komodo feel busy by comparison; sailing Komodo first makes Raja Ampat feel like a reward.
Does the boat change?
Often not. Phinisi are built for exactly this kind of range — the same hulls run Komodo, cross to Raja Ampat, and a few work the Banda Sea between them. What changes is what is fitted: boats working Raja Ampat carry more dive infrastructure and more range, because resupply is further apart.

What about cost?
The nightly rate for a given hull is broadly similar; the trip total is not. Raja Ampat costs more because the trip is longer, the flights are longer and the permits are separate. A 3D2N phinisi cabin in Komodo from USD 300 per person per night is a weekend; six nights in Raja Ampat plus Sorong flights is a holiday-scale commitment.

Can you do both in one trip?
Yes, on an expedition itinerary that crosses between them, usually via the Banda Sea, and usually as a repositioning voyage when the fleet moves between seasons. It is a two-week proposition, it runs on specific dates rather than on demand, and it is the most interesting thing a phinisi does. It is also not a first liveaboard.
What about the Banda Sea in between?
The route that connects the two is the most interesting thing the Indonesian phinisi fleet does, and almost nobody sells it as a first liveaboard. Boats repositioning between the Komodo season and the Raja Ampat season cross the Banda Sea, and some run the crossing as a chartered expedition rather than an empty delivery.
What it involves: two weeks or thereabouts, long open-water legs measured in overnight passages rather than hours, volcanic islands, and dive sites that see a handful of boats a year. Hammerhead reports and schooling pelagics are part of the appeal. So is the fact that for several days there is nothing on the horizon.
Who it suits: experienced divers, people who have already done both parks, and travellers for whom the passage itself is the point. Who it does not suit: anyone testing whether they like boats, anyone with children, and anyone who needs a fixed return date, because crossings are weather-driven in a way a park itinerary is not.
These voyages run on published dates rather than on demand, because they exist inside the fleet’s seasonal movement. If it appeals, the question to ask an operator is not “can you do this in March” but “when does the fleet move, and is there a berth on that passage” — and 2027 crossing dates are worth asking about early, since there are only two windows a year.
